省吾達の帰還から数百年が経った時代。人々はコンピューターシステムに支配された街「エデンシティ」で暮らしていた。それは、かつての人類の過ちを繰り返さない為に取られた手段だった。しかし、その支配を嫌ったレジスタンスによる反攻作戦が開始される。 そして明らかになった支配者ウォン・ダイの正体は、あの矢作省吾だった。地球に帰還した際、彼を7Gのオペレーターと認めなかったクリエーター達は、バーチャルではなく人間であるオリジナル・イヴと彼との接触を恐れ、システムの操り人形ウォン・ダイと化してしまったのだった。 省吾はその支配から開放された直後、後を本作の主人公であるエイジ・タカナカに託して死んでしまう。それを知ったイヴは単身、A.D.A.M.へ向かう。人々を救う為……。
